Standardize Automake use

* Use particular programs through Autoconf macros.
* Create config file from template at build-time, not installation-time.
* Create a build rule for config file.
* Replace obsolete AC_GNU_SOURCE with AC_USE_SYSTEM_EXTENSIONS.
